I've also replicated the problem using Filezilla so I'm sure the issue is on the QNAP FTP server side. The backup software (Cobian Backup) is doing an FTP up to the QNAP (TVS-871 / QTS 4.2.1). I'm getting an error when uploading some files via FTP as part of my backup. TLDR files which have a ~$ at the start of the filename and the filename is more than 82 characters long will not upload.
